چکیده
Time-scaled phylogenetic trees are essential tools in modern biology and node-based calibrations have been the main approach to time-tree estimation. But methods for generating required calibration information scarce difficult parameterize. Here, I present CladeDate, an R package generation of empirical from fossil record. CladeDate uses simple mathematical models estimate age a clade its uncertainty based on times. Using Monte Carlo approach, generates densities representing associated with fits standard probability density functions that can be used inference software such as BEAST2, MrBayes MCMCtree. show simulations generated produces accurate time-trees compares favourably more complex methods. demonstrate use information, including point estimates, upper bounds densities, passerine birds. is particularly suited groups limited or when assumptions not met, provides general practical solution problem divergence time

Real Time Calibration of Strap-down Three-Axis-Magnetometer for Attitude Estimation
Three-axis-magnetometers (TAMs) are widely utilized as a key component of attitude determination subsystems and as such are considered the corner stone of navigation for low Earth orbiting (LEO) space systems. Precise geomagnetic-based navigation demands accurate calibration of the magnetometers. In this regard, a complete online calibration process of TAM is developed in the current research t...
متن کاملIncorrect handling of calibration information in divergence time inference: an example from volcanic islands
Divergence time studies rely on calibration information from several sources. The age of volcanic islands is one of the standard references to obtain chronological data to estimate the absolute times of lineage diversifications. This strategy assumes that cladogenesis is necessarily associated with island formation, and punctual calibrations are commonly used to date the splits of endemic islan...
متن کاملConceptual issues in Bayesian divergence time estimation.
Bayesian inference of species divergence times is an unusual statistical problem, because the divergence time parameters are not identifiable unless both fossil calibrations and sequence data are available. Commonly used marginal priors on divergence times derived from fossil calibrations may conflict with node order on the phylogenetic tree causing a change in the prior on divergence times for...
متن کاملPenalized Bregman Divergence Estimation via Coordinate Descent
Variable selection via penalized estimation is appealing for dimension reduction. For penalized linear regression, Efron, et al. (2004) introduced the LARS algorithm. Recently, the coordinate descent (CD) algorithm was developed by Friedman, et al. (2007) for penalized linear regression and penalized logistic regression and was shown to gain computational superiority. This paper explores...
متن کاملDivergence Time Estimation using BEAST v2.1.3
Estimating branch lengths in proportion to time is confounded by the fact that the rate of evolution and time are intrinsically linked when inferring genetic differences between species. A model of lineage-specific substitution rate variation must be applied to tease apart rate and time. When applied in methods for divergence time estimation, the resulting trees have branch lengths that are pro...
